One of the Johns Hopkins researches who contributed to the New Atlantis article, Dr. Paul McHugh, is known to have issues with credibility. I don't know if it's specifically related to the New Atlantis article (don't really have time to read through it in detail right now), but a few years ago he made this announcement that gender transition is ineffective, and claimed that it actually increases the suicide rate of trans people. However, the Swedish study which he cited as evidence made no such claim - it actually had no data on non-transitioning trans people at all, so McHugh based his conclusion solely on the fact that transitioned trans people were shown to have a higher suicide rate than the general population. All that indicates is that gender transition doesn't perfectly cure gender dysphoria. A later section in the Swedish study even stated that the post-op trans suicide rate had been dropping in recent years, most likely due to improvements in medical treatment. The author of the study ended up publicly calling out McHugh for misinterpreting the study, and he seems to have mostly faded into obscurity after that.
I've also heard claims that the New Atlantis itself isn't scientifically credible, but I really don't know enough to say for sure, though Wikipedia mentions it has been criticized for conservative/religious bias. In any case, it's stupid to apply criticisms of McHughs to Johns Hopkins as a whole, the McHugh fiasco seems to have been the exception rather than the rule.
