There was a similar case in New York that ended with a judge ruling that the MTA had to put up some adverts people found objectionable. I think the argument is that a public institution - indiscriminately taking in tax dollars - cannot discriminate against certain groups when it comes to exercising speech. The WMATA was created by Congress, and Congress still appoints board members, so hard to say it's a separate organisation.

If it was a private bus or train service, I imagine they would be free to reject any ad.

It's public so it can't show ideological preference, if something is offensive enough to not be allowed in public spaces it's a matter for the FCC to handle not some power tripping public employee at the train company to decide to reject you because they don't like bussy or whatever.
