A great deal, since intelligence has been under strong selective pressures which have increased in strength over the Holocene era, particularly in areas with greater population sizes (due mostly to new mutations to select on). The amount of variation isn't a big issue - even smaller differences can create larger phenotypic differences. In fact, in many species including humans, mosquitoes, orca, &c., there's a general negative relationship between heterozygosity and phenotypic diversity on many traits, in a manner consistent with polygenic and balancing selection.
What Lewontin really showed was that humans differed on about 7% of the genome between groups and most of the rest within them. However, that 7% is more likely to be consequential, as it results from selection.
As an example of even lesser genetic differences producing even larger phenotypic differences, compare teosinte and corn. Kernel casings are due to a single allele being different. Trusting Boyko (2011), the Fst of domestic dogs averages around 0,28, which is roughly 2x what you get comparing, say, Asians and Europeans. I don't know of any study with a maximal difference (tbf, I don't know of one for the Fst between San and Mayans, which would presumably be even greater). Irion et al. (2003) found an all-breed heterozygosity of 0,618, with a range of 0,387 to 0,758.
So, dog Fst = 0,28, humans = 0,33. On Fst (which is NOT actually a diversity metric, to be clear), humans win. Dog heterozygosity = 0,618, humans = 0,7345. On heterozygosity, humans win. These are the two most common measures to point to when people talk about diversity, though neither is actually a sure sign of it.
Something more interesting to look at would be whether or not we could actually differentiate between people's races with a high degree of accuracy using genetics. We have data on that, as it turns out:

A great deal, since intelligence has been under strong selective pressures which have increased in strength over the Holocene era, particularly in areas with greater population sizes (due mostly to new mutations to select on). The amount of variation isn't a big issue - even smaller differences can create larger phenotypic differences. In fact, in many species including humans, mosquitoes, orca, &c., there's a general negative relationship between heterozygosity and phenotypic diversity on many traits, in a manner consistent with polygenic and balancing selection.
What Lewontin really showed was that humans differed on about 7% of the genome between groups and most of the rest within them. However, that 7% is more likely to be consequential, as it results from selection.
As an example of even lesser genetic differences producing even larger phenotypic differences, compare teosinte and corn. Kernel casings are due to a single allele being different. Most of the rest (there's a recent biorxiv preprint that just came up for this) is due to polygenic selection that followed from a bunch of individually minute selective sweeps.

No, humans don't vary less than dogs, they have a lower Fst than dogs. To determine if we vary less would take an analysis of phenotypic variation. As I said above: heterozygosity is often inversely associated with phenotypic diversity (though obviously, it can't be always).
We can actually compare the numbers for both of those directly (your link above did not do this). Human heterozygosity is between 0,588 and 0,807, with a mean of 0,7345 (Wise et al., 1997; Jorde et al., 1997; Bowcock et al., 1994). The human Fst can be made much greater than the Black-White difference by using (some of) the most distant human groups to get an Fst of 0,33, comparing Bantus and Australian Aborigines (Salter, 2003). In contrast, the human-Neanderthal Fst is 0,08 (Caramelli et al., 2003; Curnoe & Thorne, 2003; GutiΓ©rrez, SΓ‘nchez & MarΓn, 2002). Selection can have big effects on population structure!
Trusting Boyko (2011), the Fst of domestic dogs averages around 0,28, which is roughly 2x what you get comparing, say, Asians and Europeans. I don't know of any study with a maximal difference (tbf, I don't know of one for the Fst between San and Mayans, which would presumably be even greater). Irion et al. (2003) found an all-breed heterozygosity of 0,618, with a range of 0,387 to 0,758.
So, dog Fst = 0,28, humans = 0,33. On Fst (which is NOT actually a diversity metric, to be clear), humans win. Dog heterozygosity = 0,618, humans = 0,7345. On heterozygosity, humans win. These are the two most common measures to point to when people talk about diversity, though neither is actually a sure sign of it.
Something more interesting to look at would be whether or not we could actually differentiate between people's races with a high degree of accuracy using genetics. We have data on that, as it turns out:

I am not sure dogs vary more than us just because I can imagine a myriad many shapes and sizes. It's intuitive, but after working with mosquitoes, flies, and rats, I learned that this intuition is not always (or even often) correct.
Those can be - as you've noted - determined by a few genes of large effect (alone or cumulatively). These sorts of systematic (breed/race) differences are primarily the result of (a specific type of) polygenic selection. There are a few good papers on this every couple of weeks on BiorXiv, but nothing too terribly relevant.
If you find any specific data, I'd love to see it. Otherwise, I don't want to develop a strong inclination one way or the other, and I don't think cross-species diversity comparisons are particularly useful in most cases anyway.
