Well hermaphrodites/intersex people are a thing. Very rare but still a thing. So 3 I guess?

Intersex is not a gender, it's a birth defect like Downs syndrome or Irish.

I'm just not sure why, considering 98% of the population is one of two options or the other, and the other 2% usually have a birth defect.

Like it doesn't really matter, if someone wants to call themselves some fancy new gender it's not like it hurts anyone so I don't really care, I just don't get the point. If you're not intersex, you're almost certainly identify closer to either man or woman. If you're intersex I suppose you can pick whatever you want, but from what I understand they generally default to one gender or the other anyway.
