Every part of the penis and vagina, has a homlogous equivalent on the other. In intersex individuals the gender signals are muted, and you get something that's closer to a vagina, or closer to a penis, but with the structures still showing similiarities to their homologous equivalent in the other. She has an organ that is closer to a vagina, a large clitoris and a closed up vaginal canal. If it were closer to a penis, she would've been assigned as male.
I'm sorry that this doesn't fit into your ideology of gender supremacy, where the penis and vagina are totally different things, and that if you have XY it 100% means that you have the genetic encoding of a man. XY and XX are not gender. They are a genetic signaling mechanism. Every woman and every man has the entire genetic code necessary for either a woman or man. Different parts of the body during development, control the expression of gender. Sometimes this isn't totally successfully, you get an XY chromosome that fails to express as a phenotypical male for a variety of reasons.
