Now that they have implemented a way to tell if someone is online, the only thing left to do is make it against the rules (harassment or something) to message someone knowing they are online and can read it.

Yes you can. Preferences --> Privacy --> "let other users see my online status"

Make other settings more private too while you are at it.

Uncheck them but check 'don't allow search engines to index my user profile'.

That one is the only one where checked is more private.
