I played the remastered version on ds or 3ds and there was nothing memorable about it, I don't even remember the water level that everyone groans about but maybe paying it as an adult vs as a kid made a difference. I don't remember the game being difficult at all.
Iirc the 3ds removes a lot of the tedium of the water temple by making the iron boots a c button item. Imagine every time you needed to equip or unequip the iron boots, you had to go into the menu, pick the normal/iron boots then exit

Plus wasn't there a bug on the n64 or something where the pause menu would take a bit to load?

The 3ds version gives away a pretty big hint about a secret room. I don't think N64 did that
