JFK was a hawkish Cold Warrior. He won the Presidency by painting Eisenhower and Nixon as too pacifist and commie-loving. Then he invaded Cuba. Then he orchestrated a military standoff in Berlin and nearly started WWIII. Then he did the exact same thing at Cuba. Then he started the Vietnam War.

The idea he opposed the CIA and the military-industrial complex comes from hippies using his martyred corpse to launder their ideas.

JFK didn't hate the CIA, he just wanted to be in control of it. The previous controllers didn't like that very much so they set a lesson for any other figurehead who got too big for their boots to remember.
