The story of Compton's is far closer to actually being that, yes. At the time of the riot, Stonewall was a gay bar with some cross-dressers as customers. Compton's was more of a hub for "queens" in its heyday.
The scenes for gay men vs. queens/trans are pretty separate in SF:
SoMa (leather/daddy scenes) and the Castro (Harvey Milk): gay history
Tenderloin (Compton's location): trans history (as much as anything pre-70s can be called trans)
