You know, it's funny whenever people try to paint the Imperium as "fascist", except in-context literally everything the Emperor has ever done has been objectively correct.
15,000 years ago humanity got its chance at a progressive liberal utopia, and it failed. Not saying it would fail in real life, but in the warhammer universe their super progressive society got overran by AI uprisings, demons, and shit like that.
All the "bad" things in the current 40k setting that the government does are all there for a good reason, to stop the mistakes of the past from happening again.

The Emperor's actual designs all failed, it is no one's fault but his own that he's practically a ghost trapped in his own mummified corpse.
The system that emerged after him contradicts everything he wanted and is itself the result of millennia of institutional inertia and bureaucratic creep: the Sisters of Battle exist as a legal loophole, for example.
Yeah, 40k isn't the kind of setting where multiculti Star Trek utopia is supposed to work (this is all an excuse for a miniatures wargame, 'member?), but the tone of everything about the Imperium is that it's a crumbling mess on the verge of imploding and led by at times utterly irrational actors (when they aren't actually fifth columnists). It does a lot of shit for no good reason, because that's the point of the setting. That and ripping ideas from 2000 AD.

You need the factions to always be butting heads so players have coherent reasons to play any combination match they want.
This is also why the Imperium and every other faction has so much internal conflict, it's all about giving reasons for why your dudes are fighting the opponent's dudes.
Basically, you're reading too much into a piece of fiction that's about Space Nazi Catholics fighting Egyptian Cyborg-Terminator Aliens fighting Elves fighting Space Heck that's ripped from Moorpeepee.

If I recall the actual correct take is that the Emperor is r-slurred and evil because he also sowed the seeds of humanity's ruin because he didn't use common sense to see that they might not go according to plan.
