In the Classical Era historians (can you tell I forgot which one?) were already pointing out that the concept of Hellenes didn't exist in Homeric time. And then there's the incredibly basic fact, historical considerations aside, that no one actually knows what this movie is. We have no idea how Nolan is going too adapt this story. We have no idea how the character of Athena may be represented. I think there was an Athena at the southern edge of Egypt, where I think people would have been pretty dark. But I'm not really an Egypt guy so I can't remember the details.
As far as Egypt in general, Herodotus just straight up says that all the Greek gods were imported from Egypt. Athena was identified with Neith or Isis.
There's huge parts of mythology that were known in ancient times to be from other countries, especially Phoenicia. Some of it is clearly from deep in Africa, like the pygmies. "Ethiopians" are mentioned a lot going back to the Iliad. Ethiopia back then was what we call Sudan now. (Although I have a theory
that sometimes they're actually referring to people from the Khuzestan region of Iran.)
So anyway, black Africans were definitely part of Greek mythology and they had as much as right to have an Athena as the Romans did (Minerva). Dark skin doesn't seem to have been important to them, it's just another one of those strange curiosities you run into at the edges of the known world.

Yeah, a lot of these couldn't agree on who was who. Although in this particular case, iirc I think "Dios" or something like that was already common among Indo-Europeans as a god (not God god) so that might have helped.
