It explicitly says Congress controls the appointments of Inferior Officers via their legislative powers, you don't have to "assume" anything. You can literally just look up the legislation creating any agency you want and it will tell you how it's managed.

The Executive Branch
The executive branch constitutes the administrative state and is run by the President.
It doesn't. It lists out the President's powers, one of those is to appoint the head of any department, another is to appoint "inferior officers" (bureaucrats) unless Congress grants that authority to the head of department or the courts.
The US government isn't a business and the President's unilateral power is deliberately limited to the military. I really just don't get what you're missing.
The President doesn't even have the authority to order his appointees around, his authority is limited to:
he may require the Opinion, in writing, of the principal Officer in each of the executive Departments, upon any Subject relating to the Duties of their respective Offices
But somehow you're reading this as "All departments are structured like the Navy."
