Basically he was captured 30 years prior when the Imperial City fell and was considered an asset due to be a son of a jarl so they fed him false information to turn him against the empire and then released him.
The elves had some contact with him in the following years after the Markarth Incident but he went dark for a couple decades and isn't under their control at all though the elves clandestinely still try to prolong the civil war for as long as they can in order to weaken the empire.

On a somewhat related note, if Bethesda is remotely smart, Skyrim will be conquered by the elves by the time of TES VI. It allows for the most elegant solution regarding the player's choice in Skyrim - no matter who won, the civil war left the province destroyed, weak and vulnerable which the Aldmeri Dominion exploited to take over.

Hammerfell was united in defending their homeland and the aldmeri dominion was just returning from their war with the empire, unable and/or unwilling to commit major forces to what was looking like a costly conflict. It's not comparable to the time around the Skyrim civil war where the dominion has been building their strength for decades.

If TES VI is indeed in Hammerfell I think we will probably see the Aldmeri Dominion/Empire War wrapped up being that in canon Hammerfell isn't part of the Empire anymore but also completely defeated and routed the Aldmeri Dominion out of Hammerfell so they are basically an independent kingdom now.
A pretty obvious set-up where the player will get to decide if they're-join the Empire, the elves take over or Hammerfell is cemented as an independent country for good.
