Why would they not? Apollo doesn’t benefit Reddit in any way. It’s just a massive drain on their resources. It doesn’t serve their ads and it hammers them with requests.

While apollo is almost certainly a big net drain having your website be browseable on a neat modern looking functional app is worth something. Even when you frame it like that, it still doesn't make sense, because reddit obviously knows that Apollo users will just switch to the official reddit app.

It's just stupid reasoning all around. I can only assume he's being purposefully ignorant towards them to try and get them to admit that their end goal is to just shut down all third party apps, but the way he's going about doing it is stupid. He should be more direct, asking specifically if they view his app as an asset that brings people to reddit, or if they view his app as a threat that needs to be shut down. Because if they lie to him and say they view it as an asset, he can directly attack them for acting against (what they claim to be) their own self interests by shutting the app down and not offering an affordable price.
